Measuring phonon transmission spectrum

I'm trying to reproduce what is done in the paper (attached) - that is, we have some periodic material and we want to measure it's sound dispersion curves and transmission spectrum. I managed to get the dispersion curves (figure 3) but got stuck measuring transmission spectrum (figure 4). I'm not even sure what module should be used for it. I did "Plasmonic wire grating" example from model library, which was of some help, but it only deals with electromagnetic waves, while I study phonons. Any help where to start?
