Exported Data's Coordinates is dependent on Physics??

I have a strange problem. I am using Comsol 4.3 RF with Matlab to simulate a nanodisk. In Matlab there is running a loop which places an point dipole in different positions near the nanodisk. For every position of this dipole I run an x y and z oriented dipole. In each simulation I export the J and E field in the particle domain to calculate the absorbed power. For symmetric reasons I only simulate half of the nanoparticle and use according to the orientation of the dipole an perfect electric or perfect magnetic conductor. Now the problem:
The coordinates of the exported data depends on the boundary condition I use. In general the mesh is the same but in the exportated data for the x and z orientation there are some points which are missing in the y orientation.
Does anyone knows the reason for that and how to solve that problem?
